Transmission noise

Transmission noise
Hi. This is my first post here, sorry it has to be a question. I've read other posts with similar topics but I just wanted to make sure.
I recently blew my engine and had it replaced. Along with the replacement, I had a new clutch put on, had the pressure plate resurfaced, new water pump, and a new timing belt. Not that all those could be related to my problem, my point being everything should be new. Except the transmission is the same. It's a 99 civic ex, d16y8.
When the clutch petal is pushed in, there is no noise. When it is released, whether it is in neutral or in gear, it likes to make a knocking noise. I've read people saying the problem could be related to a throw out bearing, but my problem with that suggestion is that I've seen it said that the throw out bearing can make a noise only when its released, and others have said the opposite. So I do not know who to trust. The other thing I've read, which I think might be my problem, is that it's the input shaft bearing inside the transmission, and that its rather easy to fix yourself granted you're mechanically inclined.
This seems to relate to my problem the most, but I cannot be 100% sure:

Also, the mechanic that replaced my engine thinks in order to take out the transmission, you must take out the whole engine. Is this true? I'm not going to pay an idiot to do a job the hard way if it can be done myself.

RE: Transmission noise
Neither are too ditfficult to replace if you have the time. The throwout bearing will only make a sound when you push the clutch pedal. The throwout bearing then pushes the pressure plate and in so doing releases the pressure on the clutch thus the throwout bearing is only spinning while you push the clutch. I have never heard of a knocking noise but it could be the clutch flywheel pressure plate for instance I had a large piece of metal break off my pressure plate which made it impossible to fully disengage the clutch if a similiar instance happened it could make a sound but it could also be the input shaft bearing. Hope this helps.

Sounds like Input Shaft bearing to me. It's not too bad to do really. You definetly do NOT need to take the engine out! I'm not sure why he thinks that. You will need to have a jack or hoist hold it up because when you pull the tranny mounts the engine will only be held by one mount on the drivers side and will want to tilt!
