Is that pic an open connector you found when opening the hood? Or did you take that connector that was dangling underneath your car and pull it up top side?

^^That's what the linear/control/shift solenoid looks like^^
It should plug in right behind your hand in that picture actually. Look around, you're very close.
If plugging it in doesn't fix it, and the trouble shooting steps on pg 505 reveal a dead solenoid, rockauto.com has one for 132.89.
Definitely do the trouble shooting steps and let us know what happens.
This picture above is the shift solenoid A and B, not the linear solenoid.

You are talking about the OBDI CEL code 16. The OP is talking about OBDII D4 transmission code 16, which is indeed for the transmission linear solenoid.

If you have a disconnected 2P connector with a Red wire and a white wire, then the linear solenoid is probably unplugged.

I just can't see how a code 16 wouldn't throw a CEL and cause your rough shifting is all.
Edit: looking at the wrong code 16... service manual does say Linear Solenoid. On page 505 "Honda Civic (96-98) service manual", go through the steps for testing the solenoid. Starting with measuring the resistance at the connector.

That was staring me in the face. Looking at the shift solenoid not the linear (There's a freaking arrow pointing to it!) Should have seen that
Do I still get points for trying?
It really seems like the connector is unplugged.

Thanks Ron. I'm a trouble shooter (not just cars, I'm an IT Tech)... absolutely love. I love it when my car breaks so I can fix it.

I will try to find Linear solenoid, I was able to locate shift solenoid by opening the hood, the one in the pic near the top right corner is the shift solenoid (I believe so). As per the pics posted by RonJ linear solenoid should be near shift solenoid.
If its so high from the ground then probably I didn't broke it by backing it off the curb edge.
