Yeah you will definetely need a new wiring harness if your engine comes with part of one then send the two (the one on the engine and your stock one)to rywire for them to convert it for you unless you can do it yourself. What about shift linkage and axles you will need those as well your stock axles and shift linkage will definetely not work. Since you are converting to manual your going to need a clutch and whether yours is cable or hydraulic your going to need the cable lines orhydraulic lines. Some times you will need new engine brackets to when I did my swap I didnt though. Hope the swap goes well.

You'll need a harness from a b16. You could call some local scrapyards to see if there's a wrecked 99-00 civic SI around you, or you could try ebay or forums' for sale sections.

Also, what do you have exactly? Is it just the block and head? Or does it have the intake mani, exhaust mani, distributor, sensors, etc?

Either way, you'll definitely need:
b-series motor mounts (any b-series mounts will work fine)
A t-bracket
b-series shift linkage
manual pedal assembly (technically, you just need the clutch pedal, but you're better off getting the clutch pedal as well as the brake/gas pedals)
clutch fluid resevoir
master cylinder
clutch lines

there's probably more, but that's all that i can think of right now
