Weird rattling noise @ 1-2k rpm

Weird rattling noise @ 1-2k rpm, drivetrain related.
I have a 2005 civic EX, MT, 115k
Yesterday when I was trying to diagnose the clicking noise I've been hearing when I shift I noticed a new noise.
Best way I can explain it is a very faint version of a playing card in a bike spoke, it's barely noticeable. It only makes the sound from 1k-2k rpm, increasing with RPM. Once I get over 2k it sounds normal. It doesn't make the sound when reving the motor in neutral.
I did some searching and read to try leaving my foot on the clutch slightly, I tried that and the noise continues.
I did a tranny flush a couple weeks back. I got the first quart in fine but didn't seem to take more than 1/4-1/2 of the 2nd quart, when I pulled the tube out of the filler hole it was still dribbling out so I assume its full. I'm going to double check tomorrow.

Checked the MT fluid and it dribbled out when I pulled the fill plug so its full. The noise is barely noticeable so I guess I'll just wait and see if it gets worse.
When I was changing my break bads there was a slight tear in the dust seal around the piston, is this okay or should I replace the calipers? I plan on doing rotor/caliper next time I swap out the pads so it'll need to last a couple more years.

I've had an exhaust rattle for a couple years now.
I'm pretty sure its transmission related, it only happens in 1st gear. I don't feel any vibrations in the stick while it's making the sound, even when I push on it. Not in the clutch pedal either. Like I said, the noise is barely noticeable, if I drive normal I don't hear anything, it's only when I slowly bring up the revs in 1st.
I flushed the tranny a couple weeks ago and I've heard about people having issues with that. I went about 35k between flushes but I had it done at Jiffy Lube and they probably just used motor oil, I used Honda MTF this time.
Hopefully it's just one of those sounds cars develop after 6 years and 116k
