Default Big effing issue

ok so yesterday I began my powerlocks and windows swap. I got the parts from a 99 SI for my 98 DX. Ok, so I pulled my old stuff and am in the process of putting the new stuff in and I find that the plugs are not the same!!! WTF so on a few of them, I cut the old plugs of from my old harness and rewired them into the new harness. the only problem is that on one of the plugs (really hard to get to) has a different number of pins... The new plug on the floor harness has 18 pins (20 cavaties) and the old has 13 pins (14 cavaties). I am wondering if I wire up the onld plug, what becomes of the cut wires, and will my old plug work if I wire it up, or is that for the power setup? I thought that all the harnesses just swapped right in... that is what Sov's DIY makes it sound like anyway... Any help would relieve a lot of stress right now as this is my daily driver...

UPDATE: when doing a power windows and locks swap on your 6th Gen, you cannot use an Si floor harness, THEY WILL NOT FIT, I recently called the dealership and had a long talk about what my options rae, and they told me that I need an EX floor harness. Anyway, just so you know
