1. The intake originally came with a cap for that. Cover it up. Duct tape will work if you don't mind the ghetto rigging.

2. That hole was cut by someone, it doesn't come with that one. Cover it also.

3. Not required... many people just put a breather on the valve cover and then cover up the hole in the intake. The intake originally came with a rubber grommet for this hole so it's not just sitting like it is now.

4. see #3

Exhaust manifold - there was originally a heat shield bolted on right there. Not required.

(I have this same intake, that's why I know what it came with)

the tube running to hole number 3 should be on the nipple but you can just delete the whole hose if you put a breather filter on your intake

DAMN IT, i was right for once and trust beat me to it.. GRRRRRRR

No, you were still wrong. The nipple is for use on 96-00 Civics, for the IAT sensor. The AEM intake originally came with a rubber cap for it.

At least i'm pretty sure that's right...

Either way though, the nipple isn't for the breather hose.

Alright, so if I take tube 3 out I get a breather for the intake? and what do I do about the other end connecting to the motor I assume..

This bay needs a makeoverr!! Wish I knew more about things, so I could tuck/shave without asking a question about everything, guess it's a future plan tho

No, you cover the hole in the intake, and get a breather for the valve cover, where the other end of that tube is.
