RE: subwoofer problem
unfortunately theres not just one thing that we could tell you is the problem. It could be a variety of things such as a bad ground connection on the amp, a bad speaker wire connection betweenthe sub and amp, a bad power wire connection at the amp or the battery, or even a bad set of RCAs.
What I would do first is go over evey connection of the whole system and check that everything is securly and properly connected. If that still doesn't try running a new temprorary set of RCA cables and see if that helps.

RE: subwoofer problem
ya its a huge could be anything deal....
i had a inline fuse before that had a bad joint that would oddly enough loose conection turning my amplifier off from power not geting to the amp. could also be a loose speaker conection on the amp, on the sub box, on the inside of the box/ on the sub itself.
could also be a small wire sliver from the wire that shifts over and touches another terminal shorting the amplifier.
